I have my Pi setup to feed my A/V amp 5.1 HDMI audio which is great for films.
However when listening to music I much prefer stereo playback. If there any way of configuring this?

when the music is only 2.0 stereo than your AVR system should be able to detect and play just stereo as the output from RPi over HDMI is depends on the source. so even is set to HDMI 5.1 that doesnt mean you have always 5.1 on it. If the source of the media played is 2.0 than you have 2.0 on it
My bad,
I had the Amp set to 'Dolby Prologic II Movie' mode so that anything that was not digital audio would play in that mode.
