This looks like a typical database corruption - a non sympathetic removal of files that have links to other folders.
Your best bet is to restore to a backup (Beta 2 has wonderful backup and restore facilities for this sort of issue) Failure to have a backup, your best bet is to delete the source (Remove all entries) and add it again to rebuild the Library.
