I don't have 3D TV so can't really comment.
However, by the sounds of it, it seems to be a configuration issue with your TV rather that Xbian. If you can provide a sample of the movie then someone else might be able to recreate the problem. I would suggest looking at the XBMC forums for answers as well as experimenting with settings. I've used Xbian with red/blue glasses and it works (if that is what you like) but not side by side.
