There is no way to check if a user has a GPIO receiver connected. This means that Lirc will only pick the right hardware.conf if the module was manually loaded before lirc is start. This can't be automated. So, indeed, add lirc_rpi to your /etc/modules and make sure the module is loaded before lirc starts. Here it is (beta 1.1).
